If he screws up the co-operation, the rest of the charges come back into play. In agreements like that, the witness is not totally 'exonerated' on the other charges, he's just told he won't be indicted or tried for them if he works with the prosecutors. At least until his is finally convicted on the lessor charge at the end of the investigation.
Mueller's not done, Flynn is still under the gun until he is.

felony charges, and the deal allows him to protect his son.

And they have detailed written sworn documents of his testimony so he would have to give the same testimony. If he changed his story it would be automatic purgery.
