Why Mueller recommended little or no jail time for General Flynn ?
Because he did not know at the time if there would be anyone else caught in the net and Trump was dangling a pardon in front of Flynn.
How do you defeat a "pardon"? Offer little or no jail time.
Flynn was lucky in that he was the first one caught. It was not that his offenses were not major, but that Mueller had to offer something to prevent a pardon from Trump.
