By sparing President Trump even the bother of having to pardon his criminal former associate, Barr was giving legal imprimatur to Trump’s view of Mueller as an out-of-control deep-state saboteur.”

“In the end, the court can’t win: Trump can simply give Flynn a pardon. But there is a reason Barr maneuvered to prevent such a blunt outcome. Trump didn't want it to look too bad by pardoning all of them.

So he got Manafort home (who faced state charges if he got pardoned).
Trump was trying to get Flynn's conviction tossed
So he could just pardon Roger Stone so that it wouldn't look so bad.

They all have dirt on Trump. Trump needed to pay off before his election because after the election, their leverage wouldn't be nearly as great and Trump may not win.

3. If he pardons him, then he gets the negative implications to effect his reelection.

If he doesn't pardon him, what does Flynn do? The way I look at it, If the judge doesn't accept the withdrawal, Trump is in a no win situation.
