is called for because of the independent clauses on either side of the comma. If there weren't independent clauses (clearly a grammar concern), then the punctuation need changes.

Some punctuation is certainly independent of grammar and goes to clarity (Oxford comma debate), but some punctuation is needed because of grammar concerns.

The punctuation issue did not affect meaning, so I ruled out on grammar as the argument.

And yes the punctuation is incorrect because of the two independent clauses.
But a punctuation change did not affect meaning (grammar.)

However you are right in that sometimes punctuation really does change meaning.
