There are actual transcripts of Flynn's meetings. And we did hear first about that. Also since Flynn was working out of trump towers there could have been wire taps at the towers. But directed at flynn or others associated with trump. As of now no one knows if dipshit donnie was tapped also.

Discussing Flynn in terms of conversations with RA avoids having to reveal the far wider surveillance including wiretaps of citizens (or legal bugging of places like offices in Trump Tower).

At about 13 minutes into her A block she says that if an American gets on the phone then the security agency listening has to hang up (paraphrased). It would take a warrant to listen to an American and because we have transcripts of Flynn's conversations we know there must have been a warrant to listen to Flynn.

35. A FISA warrant is needed whenever an American is a party to the conversation.

They can wiretap without a warrant if both parties are foreign but the minute a US citizen gets on the line they have to hang up until they get a warrant. So, assuming his phones actually were tapped, the FISA court would have had to issue a warrant to allow the CIA/FBI/NSA listen to any conversations to which Trump was a party. Amb. Kislyak's phones were almost certainly tapped but again, a FISA warrant would have been needed to eavesdrop on any conversations between him and any US citizen. Kislyak would certainly have assumed his phones were bugged because that's what his people do, so I doubt he would have said anything incriminating during a conversation with Trump or his minions, but who knows what they might have said?
