Anti-Bush, without even giving any names.
A Perfect Circle remade John Lennon's "Imagine", and I think it's pretty well done. Also by APC: "Pet" and "The Noose" are two that spring to mind as being pretty political.
"Apocalypse Now" by Muse is a good one. Again, doesn't name names, but is blatantly over-the-top lyrically and musically, to the point that they can only be satirizing the rhetoric.

if we are on the same page.
Add to it:
Master of Puppets or One - Metalica American Idiot- Green Day Head Like a Hole - Nine Inch Nails American Badass- Kid Rock Rock Is Dead - Marilyn Manson
I know these are not "protest songs" but express a pent up rage anyway.

Bright Eyes - "Let's Not Shit Ourselves" Desaparecidos - "Popn' off at the F" (Yes, "Popn'" is how it's spelled in the title.) Desaparecidos - "The Happiest Place on Earth" Mr. Lif - "Home of the Brave" Zack De La Rocha - "March Of Death" RX Bandits - "Newsstand" 30 Seconds to Mars - "Revolution" Ani DiFranco - "Self Evident" Bad Religion - "American Jesus" Just about every song on Bad Religion's "The Empire Strikes First" album Incubus - "Megalomaniac" Rise Against - "Blood Red, White and Blue"
There are tonnes more...I'm just sick of thiking of them, haha.
And of course there's always the Rock Against Bush compilations.
