Lincoln probably would have said nothing about it to either of them. He authorized them to go as far as technology would have allowed them and to do things well-beyond the pale of civilization; if he'd had the capacity to use atomic weapons...I have little doubt he would have.
Edit: For that matter Jeff Davis would have too.

Early in the war? Hell yes, he probably would have have. Destroy the Army of Northern Virginia or one Confederate city and demand the South surrender.
