There is little reason to doubt that he is primarily in Pakistan, and travels into Iran frequently. It's as likely as it was that Geronimo was in the Bad Lands.

Bin Laden is Sunni, and Al Queda has been known to attack Shia Moslems if there aren't any Americans handy.
It's unlikely he'd go to Iran. Not only would he be jailed if he went there, there's not much reason for him to do so (that I can think of, anyway).
A better candidate than Iran, other than Pakistan and Afghanistan, would be Indonesia.

The relationship between the two intelligence services supposedly soured after the Afghan war ended, because the ISI couldn't account for many of the Stinger missiles the CIA had given them. Which sounds like hogwash if you ask me...
Shamil Basayev, the Chechen guerrilla leader, is widely suspected in Europe of being a CIA operative, and he was trained and sent to Chechnya by the ISI. What interest does Pakistan have in Chechnya?
Of course the ISI chief instructed ISI asset Omar Saed Sheikh to wire $100,000 to lead hjacker Mohammed Atta, and he was in Washington on 9/11, having breakfast with Porter Goss as the attack happened, he had also visited the Pentagon, the NSC and the CIA the same week...
