DU Folding@Home Team - Thread #3
The other one got too big for its britches, so I am starting another.



ny_liberal: "Back in 1998, I was introduced to the SETI project through some obscure website I was visiting, so I decided to try it out. It worked pretty well, but eventually I became dissatisfied with the research and results. Without getting into a discussion of the possibilities of extra terrestrial life here, I decided donating my computer time to that sort of project was a waste of time (other than proving the capability of distributed computing projects), and eventually stopped for several years. Then in the middle of 2003, I saw a reference to the Stanford project (Folding@Home) and decided it was a worthwhile project to donate computer resources to.

Today I noticed that Kos members set up a Folding@Home team

7. So long as you are authorized to load them there...please take care
for your employment, that it doesn't turn into UNemployment.

People have lost their jobs, at least one(perhaps more) have been prosecuted.

66. One of the charges used is "Computer Trespass" -- there are others.
You can read about the most extreme case here...in the end, the guy's okay.

And even though this guy's okay...you can still lose your job in many firms for any unauthorized software installation.

Just another example of what we can do when we work together. We can make the world a better place, one computer at a time whether it is sharing information here or folding proteins when we're asleep/away from our CPUs.

36. It is a bug....
The Linux machine can get WU thru the proxy just can not send them back.. Error 500. I have tried the forum and did not get any of their suggestions to help. I complete 5 large WU but can not return them so I stopped folding on that machine. Sweet box, 3 Gig processor. :(

16. I agree! I actually used to participate in SETI...
... but had some problems with one of their versions, so I uninstalled. (Didn't have time to troubleshoot.) But so far, this looks good! :)

20. Nah...I've only got the one processor.
I started out fairly high, but I'm resigned to sliding down the list as more DUers with Multi-processor households join the project. And that's great!

22. What is your fastest frame rate?
The WU that I completed this morning never got faster than 7minutes/frame
The second WU that folding grabbed for my machine is bigger, 500 frames versus the 400 of my last one, but things are really cruising, I saw it get below 3minutes/frame.

Now, with my laptop at home, its 34minutes per frame. This dog will never get done! Does that mean my CPU is slower? or the work is harder?

while I'm either at work (away from Home) or asleep.

I only check in with the graphical display occasionally for amusement and to see how many WUs I've completed. I've seen small ones that fly through and Huge ones that take a day and a half to complete. I've also seen big one get done in 12 hours...and small ones take all day. It's a crapshoot as far as that goes...The Minutes Per Frame will vary on anyone's setup based on what else you've got running at any given moment. It's unlikely to stay at 34 minutes per frame indefinitely.

Of course I shut down all unneeded programs

But then I got to looking around
if you left click your folding icon in the system tray, then go to Configure, go to the Display tab and push the Molecule Draw Rate all the way to the left, then also turn off the Main title, which seems to be checked by default. It seems to have streamlined things, and I still can watch the protein visualization, but it doesn't update as fast, saving valuable CPU speed! Of course, I could just be having a fast protein folding day. Who knows?

My frame rate is now 2m:1s/frame!

current WU. It'll look something like this:

Frames Completed:
269/400
7m:31s/frame

The last line is your 'frame rate'.

one wu will take 24 secs / frame while the wu I did prevously on that same machine took 20 mins/ frame ???

I've been running my first WU continuously for a week, and I've barely completed 200 frames.

we benchmark (the WU) on a dedicated 2.8GHz Pentium 4 machine with SSE2 disabled

I'm running on a Pentium II machine, circa 1998.
That might explain the long computation times.

Could be because I just got home and turned on my PC. I'd been leaving it one for days and days at a time running WUs.

Maybe it pays to give things a rest now and then. :)

98. Some suggestions if you pull out that old box
I've got an old dog that takes fooooorrrrreeeeeevvvvvveeeeeerrrrr to complete a single frame. The first WU it completed in about a day (must have been a small one), but the next WU wasn't scheduled to complete until sometime in October of 2007! I had to uninstall the F@H application and delete it from my hard drive and start over, only grabbing WU's that have no deadline (there is an option in the Configuration tool that allows you to only grab WU's without deadlines). It completes about one a week now, and isn't downloading the huge WU's anymore.

Other suggestions:

Close any unneeded programs. Click Start->Run and type in MSConfig. On the General Tab, check the Selective Startup checkbox. On the Startup Tab, uncheck every program in the list (unless F@H is listed!), so that no resource hogs are being launched at startup. Also, click on Start->Programs and check your Startup folder - delete any files in the folder. Make sure you restart your computer before installing F@H.

Install a Firewall on the computer, and only allow access to the Internet to the F@H application. That way, you don't need to run an AV or spyware program.

Before you start, defrag your hard drive and do a complete clean up of temp files. Both can be accessed by clicking on Start->Programs->Accessories->System Tools. I don't know if this will actually help the performance of F@H, but older computers that have less memory have a greater chance of using the swap file, and a clean hard drive provides better performance for the swap file.

Give the computer some time to rest between WU's. Right-click the F@H icon in the System Tray and select Pause When Done. That will give the processor some time to catch it's breath before starting another WU. Older processors have a slightly greater chance of burning out (because of old heat-sinks, CPU fans, etc.). Make sure to right-click on the icon and select the Resume option.

WARNING: the first two suggestions are for people who want to use an old computer exclusively for F@H. If you use your computer for other tasks (email, Word, games, finances, etc.), always always always use an AV, spyware tools, and a firewall. In addition, if you use your computer for everyday tasks, killing all the startup programs may cause some of your applications to not run correctly.

ny_liberal got it started in Thread #1 with the idea to form a DU Team to participate in "Folding@Home" -- to get as many DUers as possible involved with lending their spare CPU cycles to medical research on folding proteins. It's about distributed computing, similar in scope to the SETI@home project.

Here's the scientific lowdown:

The FAH Client is simple to add to your PC, runs in background, you can pause it if you need to, shut down your PC when necessary; it'll pick up pretty much where it left off and resume working. It works on a tiny part of the problem under analysis, completes its assigned Work Unit (WU) and submits it back to the main computer @ Stanford University. You can even watch a graphical representation of what your PC is up to during its folding process. :)

Why protein folding?
What happens if proteins don't fold correctly? Diseases such as Alzheimer's disease, cystic fibrosis, BSE (Mad Cow disease), an inherited form of emphysema, and even many cancers are believed to result from protein misfolding.

When proteins misfold, they can clump together ("aggregate"). These clumps can often gather in the brain, where they are believed to cause the symptoms of Mad Cow or Alzheimer's disease.

THE POST SHOULD STATE DIAL UP AND SLOW MACHINES ARE OK. GOOD MACHINES WORKING WEEKDAYS ONLY ARE OK... more ideas are needed


I expect 100 recommends from all those folding


DU needs like 300 more cpu's to do a realistic freeper challenge

50. How smooth on the machine the Linux version is!
No other operation has any noticeable lag. No unexpected disk activity, no sudden Internet slowdowns, no nothing. The Folding@Home executable occupies about 10 megabytes of RAM. Sweet!

I concur, the Linux client has been very well behaved on my lone Linux file server boxen. As for the 10 meg memory usage, that will fluctuate as the machine gets different wu's. Other wu's will likely use more memory...

102. Here's an example of what we're doing

Structure of the p53 dimer with the Leu330 mutant highlighted. Our simulations predict several mutations which would have a signifincat (sic) impact on the rate of folding of p53. This one, Leu330, has already been implicated in cancer.


First results from Folding@Home cancer project published. We have been studying the p53 tumor surpressor and our first results on p53 have recently been published. You can find a summary and link to the paper on our papers page.

To our knowledge, this is the first peer-reviewed results from a distributed computing project related to cancer. Thanks to the continued support of FAH donors, this is will be just the first of many cancer related works that will come from FAH.

Roughly half of all known cancers result from mutations in p53. Our first work in the cancer area examines the tetramerization domain of p53. We predict how p53 folds and in doing so, we can predict which amino acid mutations would be relevant. When compared with experiments, our predictions have appeared to agree with experiment and give a new interpretation to existing data.

These projects concern the folding of the triple helix of collagen. Collagen is a major component of bone, skin, and other organs. It is in fact the most abundant protein in humans, taking a quarter of the protein mass. Collagen has a unique structure consisting of three chains wrapped around each other, hence the name triple helix. Mutations in collagen cause misfolding of the triple helix, leading to diseases such as Osteogenesis imperfecta and Ehlers-Danlos syndrome. We are studying the folding mechanism and how mutations affect it.

120. 2031 now. I am working on one big WU. It's taken it 3 days to
do 28%. Of course my machine is 6 years old and I have to remember to wind it up.

We broke it. I realize we're in the "big leagues" now and are progress won't be as rapid as it has been --UNLESS we get more people to join.
