They must be doing some hideous things if even the CIA is worried.

Five stars are on active duty for their lifetime, full pay and perks. When he declared for the presidency, he had to resign his commission; he no longer held any military status, not even retired. One of Kennedy's first acts was reinstating him to his former grade. And you're right, Eisenhower respected the wall between civil and military.
Hayden is on active duty. It's regulation that whenever an AD type has official business with congress, the WH or the Supremes, s/he wears all the bells and whistles.
