Why wasn't Scalia at the speech?

All the other Justices were.

I noticed that they didn't stand to applaud - probably protocol - separation of powers.

Some of the military didn't at times, either. Probably protocol as well??

it makes sense that the Justices would be aloof. But the generals?

10. The same reason that not all of the Cabinet is at the SOTU...
Contingency plans in case something Bad happens - they don't want all of the Cabinet, or all of the SCOTUS in the same room if a nuke falls on the Capitol or something.
