How can a NATO ally 'coordinate' with Russia ?

Russia is determined to bring about the downfall of NATO, and NATO was created largely to contain the USSR, later Russia. If Erdogan is allying with Russia, doesn't that somehow violate Turkey's agreements with NATO ? Shouldn't the commander of NATO being calling Turkey out ?

You can't be ally of both friend and foe. Turkey is trying to get benefits from both sides.
