Apparently the deputy attorney general became worried when Pence and all other people in the White House, other than Flynn, seemed to be so sure that Flynn didn't talk expulsion with the Russians before Trump was inaugurated. Seems the FBI knew Flynn had blabbed but were not prepared to go as far as using the Logan Act. They became worried Flynn could then be blackmailed by the Russians on this very issue since he had obviously lied to Pence and others at the WH. So the deputy attorney general informed the WH to bust that worry. This is the same deputy attorney general who then got fired by Trump for refusing to impose the muslim ban.

I think Trump is in a box because he knew about it when it happened since he directed it. That's why Putin didn't retaliate and why Trump didn't immediately lift sanctions. I suspect if the DOJ hadn't come to the WH, the sanctions would have been lifted.
If they fire Flynn and lose his loyalty, Flynn might implicate Trump.
Just theory, but I think likely.
