I'm all for the war in Afghanistan. As far as I'm concerned, the answer to the question "What to do with Al Qaeda and the Taliban?" is KILL THEM.

Kill those Taliban savages. Kill those Al Qaeda terrorists, blast them to atoms, go genocidal on their asses. Don't even bother to ask for a surrender - kill them until none are left.

Bush deliberately let Al Qaeda go - he finds them more valuable alive as boogiemen than dead or brought to justice. He let Bin Laden go at Tora Bora. (I know, I'm going into Dungeon territory) He let them do 9/11. He did absolutely nothing when he was warned, when he got that memo "Bin Laden determined to attack inside the United States." because he wanted to Shock Doctrine us - that's how we got the war in Iraq (which has absolutely nothing to do with Al Qaeda), it's how we got the PATRIOT Act, it's how we blew trillions of dollars, most to Bush's buddies in Halliburton and Blackwater and other war profiteers.

At least, now that Obama's taking office, we can bring our .mil back on task.
